I regularly sync my data (contacts, messages, call log, calendar, the whole Internal Storage) on my Fairphones 2 and 3 to my computer with MyPhoneExplorer .
On the Fairphone 2 I backup the state of the OS with TWRP.
Use at your own risk. There have been reports here of tipatch working, and there has been a topic where restoring a tipatched backup didn’t work, but then again TWRP in rare cases might fail restoring without tipatch, too.

Which wouldn’t be a problem with a plan B you can finetune as you go, e.g.
- having the install files for the recovery and the OS ready to install them again from scratch if needed
- being able to install all your Apps again (or leave some out)
- having a backup of the whole Internal Storage apart from the TWRP backup to restore the Internal Storage (or parts of it) after the OS and Apps installation
- being able to go through the settings and set them to your liking again after everything else was restored
