I would like to know if warranty cover those parts not available for manual replacement.

Yes the warranty covers everything if the warranty is still valid, i.e. no obvious water damage or signs of user repair to the main board.
What gave you the idea it wouldn’t and as this is a user forum you may want to ask officially via support@fairphone.com

As @anon9989719 says, if a part is user-changeable or not doesn’t affect warranty. You can find detailed informartion here for the “normal” warranty period.
