At least you should know/remember which file you patched, boot.img, init_boot.img or both? Normally I would suggest, that if you want to use Magisk, you could remove everything modified by Apatch with the help of the Apatch app (Uninstall - Uninstall all) and the Apatch app too. Afterward flashing the stock boot.img should revert this partition to original state. You would stick then with your already installed Magisk and the according patched init_boot.img.

This was written to remove rooting with Apatch, but also applies if you’re on root with Magisk.
